2nd Minetta Tavern, Locanda Verde, and Maialino. Call MT or LV ASAP if you wish to dine there for brunch. Maialino is on OpenTable. I'd recommend making a reservation for all three restaurants as they are all pretty popular.
None of these are as upscale as the ones peter j pointed out -- "upscale" and "brunch" (breakfast + lunch foods) really seem at odds with each other, if you're defining upscale as having 3-4 NYT stars.

re: kathryn
Thanks very much everyone!!!!
I was actually kinda looking for those upscale places you mentioned above!
Although I have already tried Per Se, Jean Georges, Picholine, Bouley, Lincoln, and Asiate, I will try the others you recommended.
Thanks to you all! :)-----

I've had very good brunches (not lunches) at:
Cookshop
Craftbar (tasty, though I found the portions a bit small)
Prune (if you're willing to wait in line)
ABC Kitchen
David Burke Kitchen
Wallse
Marc Forgione...most of those are downtown, I know. Don't get above 14th St. much that early on the weekends!

I suggest Asiate, my husband and I just went there in May for a celebration and we had a wonderful time. It was our second time for brunch. The food is delicious and the room looking Central Park is beautiful. Check their menu on their website. If you go make sure you don't forget to pack a free Chinese take out box with homemade cookies. They have the cookies at the counter behind the host but sometimes people overlook it.

re: peter j
An excellent list. But it needs pointing out that with the exception of Lincoln, all serve a lunch menu, i.e., no breakfast-style dishes.
ETA: One more great option for lunch on Saturday is Tocqueville.
