Second AMy's Bread; also consider Kyotofu if you are willing to try more off the beaten path options. While their desserts are often soy-based, they are better than most standard desserts in the area! Their regular size chocolate cupcakes are particularly good, if you are willing to have a cupcake without frosting. (and if not, back to Amy's bread!)
There's also Cafe Jolie, with all sorts of crepes as well as Mariebelle hot chocolate.-----

Kyotofu hands down. I've had pies from LPC and everything from Amy's. They're good--nothing against them. But Kyotofu has elegant and innovative desserts that are really head and shoulders above the other places. It's a different scene; it's more expensive and it's a sit-down place. (But if you eat at Pio Pio first then hopefully you'll have money left over.)

Little Pie Company has my favorite desserts in the area - they close early-ish, though, so be sure to check what time they close before you go. Get the Mississippi Mud Pie with a scoop of Basset's Ice Cream, and you will think you have died and gone to dessert HEAVEN!
Additionally, I think Marseille has some very nice, if less unbelievably delicious desserts. The beignets are very delish.
But, really...Little Pie Company...YES!
