Sushi Yasuda, even without Yasuda-san, is first-rate. Brasserie EN is wonderful. Yakitori Totto and Sakagura are great fun. You can't go wrong with Matsuri. My favorite non-sushi place is Aburiya Kinnosuke.

Depends on what type of Japanese food you want but I second Kyo Ya. Called two days in advanced and enjoyed the kaiseki meal which was very good. Haven't been but I hear that Sugiyama also does a very good kaiseki.
Gari, Yasuda and 15 East are all good for Sushi.
Kurumazushi is supposedly the best (reflected in its price) for sashimi...
Agree with others about Totto and Tori Shin are nice for yakitori.
