There are two true brewpubs in Baltimore City. Brewer's Art and Pratt Street Ale House. Brewer's Art specializes in Belgian style beers and a full inventive dining menu (by far the best of the brewpubs/beer bars), but opens in the afternoon and for dinner only. Downtown, across from the convention center The Pratt Street Ale House offers many English style beers including several cask conditioned ales. Their food is more "pub" but open for lunch.
In Fell's Point and Canton you will find many great beer bars. Max's is one of the best beer venues in the US however the food is terrible. Mahaffey's in Canton also has a great beer list but also poor food. Kooper's in Fells Point has a good list and good burgers.

Mahaffey's doesn't brew their own beer but they have a great selection and I hear the food is good (haven't eaten there but have drank there)

Brew pub? Probably Brewers Art. Although I enjoy The Wharf Rat just as much especially if you are into well done English milds. Ellicot Mills isnt too bad if you dont mind going out into the suburbs. But only Brewers Art fits the bill for solid beers and higher end food.
