hi there - would like to have a tasty start to the day before checking out the Flea in the late morning, and the Museum in the afternoon.

Just an FYI: Peter Luger, Diner and Marlow's are no where near the Flea or the Brooklyn museum and I would absolutely steer you away from Juniors.

The General Greene just up the block on Dekalb is really great though for breakfast/brunch though.

if you have a car all are less than 15 minutes away from the museum
        and also the outdoor flea
but i think the fun is eating at the flea

bristen's eatery makes great pancakes, and chicken and waffles and the like, its about a 10-15 minute walk tops to the museum from there

I wouldn't eat before the Flea. There's good food there. I would get there on the earlier side and eat from the vendors.

I would suggest Melt on Bergen St in Park Slope. It sounds counter-intuitive, but it's really pretty close to the Williamsburgh Savings Bank.

Now that the Flea has moved from Bishop Laughlin, I wouldn't bother with anything in Fort Greene.
