I'm a big fan of the Oakbarrel in Berkeley. http://www.oakbarrel.com/ 510. 849. 0400. They have everything you need to get started and are super friendly and helpful.
While I've never been, I've heard good things about MoreBeer in Concord.

Despite the name, Oak Barrel is about 50/50 wine and beer supplies.
There's also the Homebrew Shop in Concord and Great Fermentations in Santa Rosa.

Since you mentioned Napa, there is an excellent homebrew store located at the fairgrounds in Napa called Napa Fermentation Supplies.

All 3 stores mentioned above are great and have excellent staff that can guide you through what you need. MoreBeer in Concord has the largest selection of supplies and equipment, but I find Oak Barrel has better hop varieties. MoreBeer is also down the road from Monument Wine and Spirits which IMHO beats out City Beer and Ledger's as having the best beer selection and prices in the Bay Area.

I have a coworker who s a homebrewer and he gets his supplies at Morebeer in Concord. He really likes the people there too. I have looked through the catalogue and it's entertaining in itself.

SF Brewcraft is great, if not for the supplies; the experience. There's an old guy who sits in the back with his dog; you tell him what you want to make, and he'll write down all of the ingredients, instructions (even specific gravity) from memory.
