I think Kiji's on Guerrero at 22nd (so maybe just on the border of the Mission depending on what map you are using) is excellent. The fish is always fresh and high quality, and the rice has excellent texture. The rolls are creative without being weird. They also do a nice range of non-sushi items -- the vegetable gioza's and shitake miso soup are my favorites. Michelin recomends them, FWIW.

My favorite sushi in all of SF just happens to be in the Mission: Minako, organic and quite delicious sushi and homestyle Japanese. Open Wed-Sun eve. Last tables are sat around 9:00PM.

Minako is wonderful. While their sushi is quite good, their best dishes tend to be either Yoko's own creations or traditional homestyle items. Service, albeit loving, can be quite slow, and if you're at all high-maintenance as a diner then you might not enjoy the experience.
Do not confuse Minako with Cha-ya on Valencia, which serves barely edible vegan Japanese.
