I never been in but from the looks of it Good Beer NYC on 9th St seems to have a large selection of craft beers.

also try nolita mart & espresso bar at 156 mott st in mahattan. you can purchase growlers there and they have three different local beers on tap at all times. also excellent selection of bottled craft beers.

hercules in the village is the shop to check out interesting big bottles. be forewarned the owner is kind of a character -- but in a good, colorful way.

i suggest you try something out over at the blind tiger ale house (they have big bottles and even vintage bottles too) and afterward stop by hercules.
