When the weather is nice, sitting on the porch at Coffee Exchange with a cup, a scone, and the paper is hard to beat.
I will also second the Modern Diner -- note that on weekends they have incredible breakfast specials.
I've also enjoyed brunch at the Rue de L'Espoir (just say the Rue) on Hope St. Good food and great coffee.
For something more old-school, Rufful's at Wayland Sq is hard to beat. It's been owned by the same family since it opened in 1957. Your standard omelets, eggs, muffins, etc, but you get a good taste of the East Side along with your food.
