You can get mini cupcakes at Two Little Red Hens.
If you are pressed for time, go to a Dean & Deluca that carries mini cupcakes from Two Little Red Hens as well as the tiny cookies from Amy's.

Ciao for Now has mini cupcakes so does Tonnie's Minis but only with special order. If you have time I'm pretty sure Batch will do mini cupcakes as well. I saw mini cupcakes in there one day and wanted to buy one but thy said they were a special order.

Go to How Sweet It Is in the LES. It has awesome inventive mini cupcakes and some mini cookies as well. Really nice staff too boot!

Eleni's in Chelsea Market has both small and large cupcakes; the mini I had was a bit dry, but it was later in the day in it's defense-quite affordable as I remember, so worth a try in the early afternoon when they're fresher

Baked by Melissa specializes in mini cupcakes. It's all they sell, and there's a shop on 14th, and a kiosk in Soho.
The Cupcake Truck (not sure the exact name) also sells mini cupcakes.
Most Italian bakeries sell mini cookies, depending on what you're looking for. I don't know that anyone is selling mini chocolate chips in the style of Famous Amos anymore.
Tisserie is another.
