The only place I know of that offers a traditional kaiseki is Oga in Natick; iirc, it needs to be requested that in advance. I haven't tried it their kaiseki, only been there for "regular" meals and they've been pretty good when I stuck to the cooked dishes.
O Ya has a more modern perspective on Japanese cuisine. Very good for what it is (especially in the area, where there's a dearth of Japanese places, and many that offer inventive Japanese seem to be cooking right out of the Nobu cook book), but also very expensive.
