The only gluten-free bakery I know of is babycakes and I wasn't impressed:

Joe AKA Joe, the Art of Coffee has several locations. The Greene Street location is actually located inside a designer housewares store, Alessi.

I saw a shelf of gluten free bakeries at Whole Foods Cafeteria area (upstairs) at Union Square. did not try so can't attest to the taste, but thought it will be an option for refuel after some shopping.

My teenage daughter can't eat wheat so we've been scouring the city for WF/GF options. She loved Babycakes--since it's the only GF bakery in town I think it's worth a trip for you. There are several restaurants around town with GF menus, notably Blue Smoke (barbecue) and Sambuca (Italian). Check out my friend's excellent NYC/GF website:

We've been meaning to check out Risottoria, which has GF pizza etc. but haven't gotten there yet...let us know if you try it.
