I see only Rachel's, Hudson McCoy, and Nautilus mentioned in threads like this one:

Anything else on the Nautical Mile? And in the event of some showers?

Rachel's, Nautilus, EB Elliots are all good, but pricey. I'm pretty sure you can eat outside at EB Elliots and Rachel's.

If you don't mind leaving the nautical mile, try Raimo's - phenominal pizza or Albertina's - hispanic (Dominican?). Both are on Merrick Road.

With Freeport you want to keep it simple - fried, raw, or grilled seafood, sandwiches, chowders, and cold beers to wash it down. Sit outside at Bracco's Clam and Oyster bar which is on the waterside and enjoy.

Rachel's has largely indoor seating, and imo is the best
