Using your criteria, I would breakfast at Pamela's on 21st Street, lunch at Fat Heads in the South Side, and supper at Sixth-Penn downtown on the corner of Sixth Street and Penn Avenue.

Bona Terra is fantastic, one of the best restaurants in Pittsburgh. If you are coming from NY or Chicago or CA, the prices are going to seem very reasonable as well. The location isn't dangerous, just a little out-of-the-way. I recommend it highly.
Definitely Pamela's crepe pancakes for breakfast, Primanti's in the Strip for lunch (wash it down with an Iron City and you have one of the Ur-Pittsburgh food experienced covered). For dinner, I'd recommend Bona Terra, Dish on the South Side, Vivo in Bellevue, Kaya in the Strip (Eleven is good too), Mallorca/Ibiza, Le Pommier, Ma Provence, or Bigelow Grill. Have fun in the Burgh!
