gotta love the east river. river cafe, in the shadow of the brooklyn bridge, has a great view of manhattan, the brooklyn bridge and the battery. you can get there by cab from manhattan but taking the water taxi is best. try to arrive at the river cafe prior to sunset.
after dinner, return to manhattan and head to the rise bar (ritz carlton, battery park) for more great views.

F.illi Ponte on Hudson and Debrosses (spelling?) has good Italian food, a really cool interior with original exposed wood and brick, old-school waiters who would like nothing better than to make you an awesome drink, and a really good dish called the Angry Lobster, which is probably overpriced, but still pretty freakin tasty. The view of the Hudson River from the second floor is hardly sweeping, but nice at sunset.

Just to note that you can't see the Hudson from Brooklyn. Across from Manhattan, it would be the East River. Offhand, the only restaurant I can think of in Manhattan with a view of the Hudson, including the Statue of Liberty and Ellis Island, is Battery Gardens. I've never been, so I can't say anything about the food.

On the Brooklyn side, you're probably thinking of the River Cafe.
If you head to the other side, and the other side of the Hudson, there is a sushi restaurant behind Mitsuwa in Edgewater that is very good and has a spectacular views of Manhattan. I don't think I've ever known what the place was called, I've always called it the "sushi place behind Mitsuwa." The restaurant is perched directly over the waterfront. It's almost exactly across from Fairway uptown, so it's a different perspective than further south.

The Water's Edge in Long Island City, Queens...by far, the BEST views of Manhattan and lovely food. First subway stop in Queens.
