Yura & Company has great muffins and they are sold in many different coffee shops besides their own Upper East Location.

There's a really good zucchini muffin at Medina on 17th between Broadway and fifth.

I think there was a recent post about this - might be worth a search - but in any event, I like the pumpkin muffin at Sarabeth's, and the bran's a good example of type, too!
