OK, I've been to Whole Foods, Andronico's, Albertson's and Trader Joe's. Where can I get a nice loaf of pumpernickel bread in SF?

You must be from East of the Mississippi, land of great delis. I went through the same plight when I moved here from Boston.
And there it was in Safeway, on the bottom shelf but there next to the rye bread.

The produce store on 30th and Church has the pumpernickel I used to eat as a child, kept on the shelf in the front window. It's a small, unexciting looking rectangular loaf wrapped in plastic. Probably the same bread Ciaogina found in Safeway.
You might also stop in at Lehr's German Specialties on Church and 28th, which also has a good selection of meats, cookies, etc. Wonderful poppyseed danish and fresh breads delivered a few times a week.

I love pumpernickel too -- so I offer this in that spirit:
It's not pumpernickel, but it's chewy, whole-grainy and medium-brown (instead of almost black) -- Suppenkuche serves it in baskets and they tell me you can buy it at Rainbow Grocery. Haven't made it over there yet to buy it by the loaf; instead I keep drinking beer and eating more schnitzel.

I am a really big fan of rye flour and I recently had a small loaf of bread at Della Fattoria's Bakery in Petaluma that had pumpernickel in it, and very yummy! The dense black bread I grew up with, sadly I have never seen this outside of nyc. yes I have seen those rectangular packages, but I fear that they would only disappoint.

It's not pumpernickel, but if you are ever in Palo Alto, you have to go to Palo Alto Baking Company for their light rye. It really is an East Coast light rye.
Perfect crust, lightly floured. I just have been blissing out over this loaf for the past week. The bakery, to me, is kind of average otherwise. Located on California St off of El Camino.
I confess I finished off the last piece for breakfast this morning and I don't eat bread that much. I'm a little glad the place isn't closer to me. I have a couple of loaves of other breads that have been in the freezer since Christmas. This bread went in under a week. It's the flour that does it for me ... and that chewey crust.
