I think your best option is a place called Milk & Honey, 22 W. 45th between 5th & 6th

They have hot and cold items as well as a selection of baked goods and are fairly reasonably priced

The place is clean and new and has plenty of seating available

Diamond Dairy at 4 West 47th Street - mezannine if you are interested in a real luncheonette experience and they are open early in the AM.

There's Circa NY which is at 22 W. 33rd street and
I think Cafe K is still open 8 East 48th Street

Only one I know of is Great American Health Bar on 57th b/w 5th and 6th.
