Any Mexican grocery, e.g. Casa Lucas.

El Chico Markets sell it at the counter. I get it at the branch at 4600 Mission (and Brazil) in the Excelsior district. There are other branches at 1735 Noriega and 2214 Clement.

I bought some on the Peninsula at Whole Foods. Maybe the one in SOMA has it?

You can get this pretty much anywhere. Mexican grocery stores (like La Palma Mexicantessen in the Mission) might have it fresh from local producers in styrofoam trays covered with plastic wrap.

Yeah, that's pretty much the deal. Every Mexican grocer has it and probably every supermarket in SF like Safeway, Whole Foods, etc. The only difference is, like you said, some Mexican markets will have it from local producers. Saw some nice cheese today, but ... Richmand, the city not Richmond the district.

Actually I tried buying cotija cheese about 6 months ago, and was surprised how many large grocers like Safeway didn't carry it. It took some calling around to find it at Whole Foods. Other than Whole Foods, small Mexican markets are your best bet.
