Brewsky's is great! they always have a tasty beer of the day that costs about $2 a pint. they also let you bring in fries from pommes frites, which is around the corner. it's on 7th st between 2nd and 3rd (but closer to 2nd).

These bars specialize more in imports (mainly english and irish) than microbrew, but still their selection is good:

Burp Castle at 41 E 7th St. (btwn 2nd&3rd).

it's a theme place, a self-proclaimed "House of Beer Worship" staffed by "Brewist Monks". there are frescos on the walls, monk chanting playing in the background and the bartenders are dress in monk's robes. they have an excellent selection of belgian trappist ales on tap, and an extensive menu of hard to find and expensive beers. you are not permitted to talk loudly. cool spot for a beer or two.

Not micro brews and I know that's what you asked for but had to mention the excellent guinness at Mr. Dennehy's, a really nice upscale irish bar with great food at 63 carmine street. Really great guinness.
